Zinn la i 1958 fram doktoravhandlinga si om kongressrepresentanten Fiorello H. LaGuardia. Men det var som politisk aktivist han skulle verte kjent. I 1963 vart han oppsagt frå undervisningsstillinga si på Spelman College ved Atlanta University Center, etter å ha støtta eit studentopprør mot collegets filosofi om å utdanne «unge fruer». I 1964 begynte han ved Boston University der han vart aktiv i motstanden mot Vietnamkrigen. Zinn hadde krigserfaring frå 2. verdskrigen og hadde sjølv vore med første gong napalm vart brukt, og visste derfor at napalm drep ikkje berre soldatar, men òg sivile. Han har sagt at denne erfaringa har fått han til å stille spørsmål til andre tilfelle av bombing av sivile mål, som i Dresden, Hiroshima og Nagasaki.
I 1968 besøkte han Hanoi og hjelpte til med å få sett fri dei første tre US-amerikanske krigsfangane. Saman med Daniel Ellsberg og Noam Chomsky offentleggjorde han i 1971 hemmelegstempla dokument om dei diplomatiske relasjonane mellom USA og Vietnam i tida etter 1945. Zinn har i alle år sidan vore ein av de fremste USA-amerikanske ekspertane på Vietnamkrigen. I tråd med dette har han kritisert amerikanskleia krigføring i Jugoslavia, Afghanistan og Irak.
Zinn er i dag mest kjend for A People's History of the United States, ei bok som er seld i over ein million eksemplar i USA. I motsetning til tradisjonell USA-amerikansk historieskriving ser Zinn utviklinga frå dei undertrykte si side, frå Columbus og dei første kolonialistane sine forsøk på utrydde urbefolkninga, via slavehandelen og dei uverdige tilhøva som USA-amerikanske arbeidarar har levd under, til borgerrettar og krigsmotstand.
