While it may still be a little early--and we'd be peering into a crystal ball--to reach a decision just yet, it looks there is an evolving situation with the name of the institution.
The name of the article should reflect the common name, not necessarily the legal name, of the institution. I think for this, we have to wait to see how the media, in particular, refer to the institution.
As far as the introduction section, we normally mention the full legal name of the institution there. Again, this is a case where we need to see what happens, but a simple press release from the school would be enough to support that. (I don't see any such statement at the school's website, and their usage is a mismatch.
That said, I think we've got some options for the interim. What are your thoughts about these?

St. Aloysius College (Mangalore) → St. Aloysius (Deemed to be University) – There appears to be evidence that the parenthetical "(Deemed to be University)" is now part of the college's name and has recently become the COMMONNAME for this subject.
